I'm not entirely certain what you mean by "cover protector", and to some
extent my suggestion would depend on whether these compact stacks are open
to the public, but -- I'd probably have a supply of coloured stickers on
hand and stick one on a logical, immediately visible spot of each cover as
the volume was pulled from the shelves by the librarian fetching it for the
patron (closed stacks) or at the circulation desk as it's being checked out
or back in.  Means the circ desk people have to be on the alert, of course.
That way, you'll be hitting the volumes that are really being used, and
eventually all of them.

If you can get transparent stickers, put them right over the call number
label.  Same effect.

Alternatively, a bright high-lighter stripe across the top of the pages so
you can see it when the volume stands upright.  Might be labour intensive,
but you can do it quickly without even pulling the volume off the shelf
completely, so you can set loose a whole group of workers over the course
of a day and probably get it done.  However, that would be permanent -- if
you change your mind later, this could be a problem.  The coloured stickers
you can pull off or X out if necessary.

For our volumes in 'deep storage' we put a yellow dot on the spine.  This
is a Dennison color-coded label, about 3/4".  They did fall off after a
while so we covered each one with a piece of tape.  Works for us!
